No, EM would never delete a file. That would be very dangerous for it to do. So if you remove a MOD from your forum, it is up to you to remove any included files for the MOD as well. Most of the time, they don't cause any harm if you leave them, but as you found, that isn't always the case...

The main files you need to worry about are those uploaded to the admin folder. Since the ACP Navigation panel can detect files stored in the admin folder to determine what to display, then any extra files there could cause problems. The included MOD files uploaded to other folders probably would never cause any problems...
