Have you removed the CT MOD folder from your forum's admin/mods directory? Check in the admin/mods/CT folder to see if the backups/admin/admin_board.php.txt exists...

Yeah, EM won't be able to restore the backups if the backups files are missing. That would definitely explain why you are seeing that error message... 
Did you happen to download a backup of all the installed MODs to your PC that you can upload back to the admin/mods folder???

Unfortunately the Custom Title MOD modified the code in 14 phpbb files, so it will take a bit of time to manually remove the code. I will be happy to help you with that, But right now, I need to take off for the evening, so this will have to wait until early in the morning or tomorrow...
If you begin to remove the MOD code yourself, be sure to make good backups of all the files that you are modifying just in case something goes wrong. You don't want to make a bad situation worse...
